Best Answer - O.K. this gets a little complicated. I'll do my best to simplify.
First of all, the top is completely electrical. If you can raise and lower it manually, then the electrical override has been activated. There is a lever behind the rear seat back that releases the tonneau motor and allows most of the other top motors to be moved manually. The only motor it doesn't control is the 5th bow latch motor. That's the one that locks the bottom of the rear window down to the tonneau.
There are two ways to get the 5th bow locked down. One is to manually close the top and activate the 5th bow motor with a Tech2 and latch the 5th bow.
The second is to return the tonneau motor to its proper position and operate the top with the switch.
Chances are, that there is something wrong with the tonneau motor that caused the manual release to be pulled.

Check latch problem means that the micro switch (there are two one in each hole where the top pins fit into for proper fitting when closed above the windshield) are stuck and one of them is open and the other is stuck closed. Need to check that first to eliminate the error issue. As far as getting the Top motor engaged, need to remove the trunk right side cover and push the motor assy back into its engaged position and then push the metal lever below it to lock it into position. Remember unless you fix the micro switches it wont work properly.
