any ideas as to what would cause a new alternator to only put out 13 volts at the battery?

thats perfectly fine for an alternator.

Check your battery for condition, check engine/battery earths and power leads at battery and alt.
A good alternator and properly running system should be putting out nearer to 14volt.
Is the warning light working? failing that it could be the alt at fault there is a lot of cheap cr*p out there.

perform a voltage drop test with a multimeter thats one lead to battery + and the other to the main alt output ,then again from battery negative and the other lead to the alternator body, in both tests you should be looking to as near 0 volts as possible, up to 0.5 is acceptable but for instance it says 1v then that is what is being lost between the alt and the battery so look or feel for hot or warm connections do the test with engine running and loads on ie lights and heater and be careful not to get the leads caught on moving parts
