Ford Focus some time 'system engine fault' transmission problem message on dashboard

My ford focus auto 1.6 sport 2006 model has display 'System engine fault' Transmission problem couple of times in last 3 months. Once you restrat car message disappers. when ever this message appers the car gurk little bit for 1-2 seconds and fine afterword. I drove car with this message for long time but no issue.
When I shown to ford dealer they connected to thier dignostic machine but not able to identify exact problem. They told me for deatil invistigation , want to open gear box.
Can any one has face this type of problem.
